It has come to our attention that a number of users typically save their PubMed records from the PubMed website by either choosing "File > Save As" from the browser window, or by right-clicking on the browser window and selecting "Save As". Due to recent changes PubMed have made to their website, this method will no longer work properly. Instead, be sure to use the "Send To" pulldown menu provided in the PubMed navigation bar, as directed in this FAQ.

There is an issue with Macintosh users who have updated their systems to include security patch, "Security Update 2007-004", which causes direct connections to PubMed with EndNote 9 and later to crash intermittently. This problem does not seem to impact EndNote 8 or earlier. We are investigating the situation and will post updated information here. Users impacted by this can download references from PubMed's website and import them into their EndNote libraries by following this FAQ.

UPDATE (June 12, 2007): We have heard of a few potential resolutions to this issue:

Try closing all currently opened libraries in EndNote using the "File > Close Library" menu, and attempt searching PubMed with all libraries closed.

If you have QuickTime, make sure you're updated to the latest version, as we've seen earlier versions correlate with this crashing.

Next, try the following:

  1. Quit EndNote.
  2. Open your Hard drive.
  3. Open your Home Folder.
  4. Open Library:Caches:TemporaryItems.
  5. This folder contains a folder called EN_Dblinks_xxxxxxxx and some library files called enxxxxxxxx.enl and enxxxxxxxxx.Data.
    Note: xxxxxxxx can be any characters, but they all begin with "EN".
  6. Move all of these EN files and folders to the trash- these will be recreated when you restart EndNote.
  7. Open EndNote and try searching PubMed.

Next, try repairing your disk permissions and resetting the file permissions on the EndNote folder to read/write for all accounts:

  1. Close all applications

  2. Under Applications : Utilities, run Disk Utility, and Repair Disk Permissions for your hard drive.

  3. Open your Macintosh HD and browse to your EndNote folder under Applications

  4. Get Info on your EndNote folder, expand Ownership and Permissions, and expand Details

  5. Set "Read & Write" for each of the dropdowns here, and click "Apply to enclosed items"

You may be able to get this to work by adding the PubMed URL to the proxy exceptions list in your System Preferences. In Mac OSX, open System Preference and select Network / Proxies. Type "www.ncbi.nlm.nih.gov" under the list of addresses under "Bypass proxy settings for these Hosts Domains". Now try the connection. Another thing to check is the proxy settings to make certain that "Use Passive FTP Mode (PASV)" is not enabled.

Finally, you can try creating a new administrative user account on your Mac, to see if this new user account has the same problem or not.

Due to a format change to the way PubMed data is tagged, EndNote users (prior to version 8) who try to save search results to a text file and import into EndNote may encounter problems. You may find that it looks as if only a single record is imported and that all data from multiple records is imported into this single record. If you try to import a text file containing a large amount of records you may get an "out of memory" error message.  This issue occurs if you use the "PubMed (NLM)" import filter that comes with EndNote v7 or earlier.

To address this change we have created a new "PubMed (NLM)" import filter.  Download the filter below for your platform and save it into the Filters subfolder located in your EndNote program folder. You may want to first delete the old "PubMed (NLM)" filter before you save the updated copy into this folder to avoid confusion. If you use the updated filter to import you should have no further difficulty. (Note that the PubMed Connect feature in EndNote v6.0.2 and 7 is not affected by these changes).

Many of you are aware that the National Library of Medicine has implemented system infrastructure enhancements that have caused the "PubMed (NLM)" connection to fail in older versions of EndNote. Please review the appropriate notice for your version below.

EndNote v6.x customers (single-user version): The EndNote 6.0.2 update, available at no charge for EndNote 6 users, restores the PubMed Search (Connect) feature in EndNote.  Download the EndNote 6.0.2 update here.

EndNote v6.x Volume and Multi-copy customers: If your department or organization holds a Volume or Multi-copy license for EndNote 6, please contact sales.

EndNote v5.x, 4.x, and 3.x users: The PubMed (NLM) connection feature in EndNote v3.x through 5.x no longer works reliably. If you try to use the "PubMed (NLM)" connection file in these versions of EndNote, you will typically get an error message that reads "Error searching for records. PubMed response: 301 Moved permanently..." Due to the magnitude of the engineering modifications necessary, we will not be able to provide a fix or patch for EndNote v5.x, 4.x, or 3.x to accommodate those changes. We recommend that all v5.x, 4.x and 3.x users who rely extensively on searching PubMed through EndNote upgrade to EndNote v7.

Options for EndNote v5.x, 4.x, and 3.x users:

A) You can upgrade to our latest version and continue to utilize the "Connect" command to query PubMed directly from EndNote. Click here for upgrade information.

B) You can still bring PubMed data into your EndNote library by using your web browser to search the PubMed website and save your references into a text file that can be imported into EndNote. To do this, please follow the directions in this FAQ.

We believe the actions being undertaken by the NLM will improve the reliability of your access to PubMed in the long term, and we are committed to taking advantage of these enhancements in our current program versions.
